Marske United lost out in their bid to reach the North Riding Senior Cup final to a superb 30-yard strike from City's David McNivern.
The Seasiders put in an excellent performance in the stifling heat and had the first chance when Neil Hodgson shot straight at the home keeper from six yards.
City had two efforts disallowed and John Mohan made a good save from Wayne Hall before McNivern's goal on 27 minutes.
United continued to play good possession football but without Thompson and Sankey could not break down the defence.
After the interval Chris Reeve and John Woods had good chances for United but were denied by saving tackles from York defenders.
City came again but United's defence was in good form and held firm.
With everyone expecting City to get stronger as the game went on it came as a surprise when United started to overrun the professional side in the latter stages. They were unlucky not to get a draw as Neilson struck the post and Gibbin brought a fine save from the keeper.
