Emergency teams removed the passengers of the light aircraft, one of which was taken to hospital via Air Ambulance.
The incident happened around 9:30am.
An investigation into what happened has now been launched into the cause of the crash.
The airport, which was closed for most of the weekend to allow the work to take place, but reopened on Monday resuming normal operations.
Speaking on Sunday Tees Valley Mayor Ben Houchen said: "It has been a difficult weekend for everyone involved in the incident.
"We would like to thank our amazing customers who have been so understanding while the airport has remained closed and the incredible staff at the airport who responded quickly and professionally under severe pressure.
"Most importantly, our thoughts and prayers are with the three people on board the aircraft at the time who remain in hospital."
